As someone who lived in Chicago and moved here years ago, I can tell you that the subway logic curve is steep but manageable once you stop expecting it to make sense -- there's no rational explanation for some of those transfers. The transition from Chicago definitely has a learning curve -- I moved here about four years ago and spent my first six months just trying not to get hit by bikes or confused by the G train's erratic behavior, which honestly is its own personality at this point. Joe's on Smith is legendary but if you want something more chill for late-night coffee work Boerum Hill has a few spots -- there's a small cafe two blocks east of the subway station that stays open until 9 and has great lighting plus they let you bring your laptop without being too aggressive about it, which is rare. Also those lemon trees are just part of the vibe here; everyone shares everything in this neighborhood because we all collectively decided back in the late nineties that community was worth the occasional theft of a citrus fruit.
